It's a Joomla hack. There's a security vulnerability on anything below 1.5.6. I had one of my sites hacked similarly and a copy of c99shell uploaded. Fortunately I found it failry quickly.
They need to upgrade Joomla to 1.5.6, check for malicious scripts, ideally, set the PHP scripts read-only. If they need any help, contact me directly at david@brassedoff.net
